Snakes cannot breath in water. They can just hold their breath. Some snakes can hold breath for longer compared to others.There are water snakes who spend most of their time in water even they have to come up to surface in order to breath because they don't have gills. While moving across water, snakes usually keeps their face out of the water and uses their body to move forward. This way they can constantly breath and won't get tired easily.
