20世紀末の現代、高校生の火野ヤマトは体育館で自分の名を呼ぶ巨大な「魔神」の幻影を見る。幻を振り払おうとするヤマトであったが、「魔神」とともに「見知らぬ女性」の声が聞こえたとき、ヤマトは声に歩み寄ってしまう。ヤマトが「魔神」によって運ばれた先は1万年前に地殻変動で海に沈んだはずのムー大陸であった。訳が判らないヤマトに対しムーの民たちは彼を「マジンガーが選んだ救世主」と持ち上げる。彼らムーの民の守護神こそ、彼を現代から過去に運んだゴッドマジンガーであった。そんな折、ムーの民と拮抗する勢力であるドラゴニアが襲来すると、再び「魔神」の声がヤマトを呼び寄せる。ヤマトがゴッドマジンガーと融合したとき、ゴッドマジンガーはドラゴニアの恐竜軍団を撃退するのであった。

At the end of the 20th century, high school student Yamato Hino sees a giant phantom of a “Demon King” calling his name in the gymnasium. Yamato tries to shake off the illusion, but when he hears the voice of an “unknown woman” alongside the “Demon King,” he finds himself drawn toward the voice. The “Demon King” transports Yamato to the lost continent of Mu, which sank beneath the sea 10,000 years ago due to tectonic shifts. Confused, Yamato is hailed by the Mu people as “the savior chosen by Mazinger.” Their guardian deity is none other than God Mazinger, the very machine that brought him from the present to the past. Just then, the Dragonia, a rival force to the Mu people, attacked. Once again, the voice of the “Demon King” called out to Yamato. When Yamato fused with God Mazinger, God Mazinger repelled the Dragonia's dinosaur army.
