Egypt's state media reported six people killed in the capital.
The violence broke out near a Muslim Brotherhood protest Monday where supporters of deposed president Mohamed Mursi have camped out for three weeks.
Police sources said hundreds of the protesters clashed with local residents, street vendors and others nearby.
This resident alleges masked men with machine guns came from a nearby mosque and created chaos in the streets.
Other accounts suggest the Mursi supporters were fired on first, and his party, the Muslim Brotherhood, described it as yet another attack on peaceful protesters.
Clashes resumed at dawn Tuesday, during which a police depot was set on fire and a medical clinic sacked by unidentified assailants.
At least 33 people were reported injured.
